In Windows 2000 and 2003, you can use the cacls command-line utility. You can also use the Advanced Permissions section of the permissions GUI to differentiate between permissions set on "files contained within a folder" and the folders themselves. This can be rather complex to set up and maintain, but would correct the situation you're referring to.
