Configuring SMS to work through NAT

We currently use SMS 2.0 to manage our community of more than 2500 users. Some of our user community is on a different network, managed by a different organization, which is currently using a Network Address Translation (NAT) and is behind a firewall. Can you assist us in identifying how to configure SMS to work through a NAT, so we may continue to manage those desktops? We have tried opening up the necessary ports on the firewalls that separate us, but are still having difficulty getting SMS to negotiate these clients.
